I am in the same situation, although the "Hide when balance is zero"
feature works pretty well for me.

I suppose one thing you could do is create a parent account called
"Unused", and make your lesser-used accounts children of this parent
account.  Then, on the home page, a little "+" will appear next to the
Unused account, and you can expand or reduce the view to show or hide
them.

Of course, you will have to remember to refer to the account as
"Unused:Account1" whenever you invoke transfers, and the accounts will
still apepar in the drop-down, but perhaps that is acceptable to you? 
It is just a workaround, after all.
