Should be the same as removing any other software, but I've mostly been off 
the Mac lately and haven't used OS X much, so hopefully someone else will 
chime in.

Download the latest and greatest from http://www.java.com/getjava/.

I don't think so. Java has its own independent update system. At least this 
is how it works under Windows -- Windows Update does not include Java. I'm 
just guessing that it's the same on the Mac. I forget -- isn't there a Java 
control panel? If I'm remembering correctly, it should give you the version 
and update information.

Which means it could be a Java problem. Of course, most of Java is clearly 
OK, since you can run MD except for reconciliation, but still ...
